Do you have to manually do something to upgrade them? Are there special conditions under which you could loot these? Warforged and "Heroic Warforged" is a new sub-type of raid item drop quality introduced with Patch 5.

Might not be a bad idea, but yeah This will never be a true addition to make 25 mans more appreciated, it will only be an item which none will see realistic to obtain due to it's low drop chance in the extremely few bosses per raid Pandaria have and raiders simply carry on their raiding as usual, with no extra motivation.
The one and only solution will always be to restore 25 man raiding to it's former glory: To always have a higher item level in loot over 10 man. It indeed is what it is, a simplified version of the raid and should never have been implanted in the first place.
The only problem with 25 mans is u can have players who suck and still clear bosses without problems but in 10 mans everyone has to have the same level of raid awareness to keep from wiping the raid. The reason so many 25m are dying is just that there aren't enough people to fill them, and recruting is really hard nowadays. So it could help if there are some incentive normal people to look more for 25m instead of 10m I really doubt it will make any difference, but whatever Imo 25m should just die.
If no one wants to play them, why force it? I'm saying that as someone who was an officer in a 25 man guild in BC and was in Sunwell well before the big nerfs. Now I lead a 10 man guild. The devs absolutely need to make sure that players aren't "expecting" Thunderforged gear to the point where anything non-Thunderforged is devalued in players' minds.
Blizzard unveiled their latest scheme for loot in 5. This means that there will be five variations of some items. Basically, Blizzard is introducing rare pieces of loot that are about half a tier higher than regular loot. They will drop in both 10 and man raids, but will have a higher drop chance in 25s.
The way I see it is that Blizzard has two objectives here. First, they want to make the path to Best-in-Slot BiS a lot longer and a lot more work than it was previously. Normal BiS should be relatively easy to get, minus one or two pieces that never drop, like paladin healing weapons. But getting Thunderforged BiS will be very unlikely, so you'll be working on it until the next raid tier. This is roughly analogous to Magic: the Gathering introducing Mythic Rares a few years ago.
Now, will it be worth it to run Flexible mode as a Heroic raider if you're chasing after a specific amazing trinket, or trying to get your fourth set piece to complete your bonus? Yes, it probably will. But I suspect that the same would have been true if Flexible mode dropped item level loot, or , or nearly any reasonable value that would still be an attractive reward to a majority of the playerbase.
And that should be a short-term commitment, maybe focused on the specific wing in which your item lies, until you either obtain it or its Normal-mode equivalent. In the long-run, Heroic raiders will be progressing in Heroic mode, and Normal raiders will be progressing in Normal mode. We don't want to see you feeling obligated to run the same raid two or three times a week any more than you do, and for the most part, we feel that the itemization structure supports that goal.
This is a very different structure than, say, Trial of the Crusader in patch 3. We hope that a few weeks into patch 5. The separate lockouts do also offer benefits to many guild raiders who may want to work on achievements separately, or may for the first time be able to hop in an off-night raid with some real-life friends on a different server, without it conflicting with their main raid lockout.
I realize at the end of the day that parts of our design may simply not be ideal for your personal playstyle, and I understand that perspective, but hopefully some of this sheds some light on our thought process and the different considerations involved.
